Sayaka formed a contract just in time to rescue Mami from Charlotte, and the two have since teamed together to combat witches. When Sayaka gets distracted during a battle, leading Mami to be injured, she starts to doubt herself as a "defender of justice." Sayaka feels terrible for allowing Mami's unwillingness to blame her, and she informs her that she want to resign. She doesn't believe she's worthy of becoming Mami's partner after neglecting Hitomi and her strange behavior, which she didn't understand was caused by a witch's kiss at the time. Mami attempts to persuade her, but Sayaka says that she would no longer respect Mami if she continues to work with Sayaka.
Homura, now a Magical Girl, returns to school with increased confidence and enthusiasm, striding directly up to Madoka once her name is printed on the board and presenting herself as a Magical Girl, much to the chagrin of the class and the humiliation of Madoka. After an undetermined period of time, she re-encounters Madoka and Mami. She starts training to utilize her time magic alongside close combat weaponry with Madoka and Mami as her teachers, and ends up creating explosives to use as offensive weapons. In this reality, Homura faces her first Witch and defeats it with the assistance of Mami and Madoka. This timeline concludes when Madoka's soul gem gets corrupted during the fight with Walpurgisnacht and she is on the verge of becoming a Witch. 3rd Timeline
Homura is the only known character that retains her memories of the prior reality after Madoka's universe rewrite. She possesses Madoka's ribbon and a new black bow as her weapon, which is comparable to Madoka's weapon. It's unclear if she kept her ability to alter time and space. Homura has a much deeper bond with Kyuubey, to the point that she confides a complete explanation of how the previous world operated.
